Does it really (try to) read with C/H/S mechanism and sector==0? That's very unlikely. Perhaps you should show us the source with your debug displays.

I installed an int 13h "monitor", trying to find out what sectors are read by fdisk, and on the hdd installed on my machine it uses int 13h, ah=42h ( reading with LBA, as expected ).
